The problem I have with this is that, under OS4.0 I could run all the aforementioned games. Even with OS4.1 it wasn't too bad either, unfortunately, You will find that 4.1 final, u1 and u2 break it even further.
Still, one lives in hope.

@Mikey_C I don't think Update 1 or 2 made any big difference to game compatibility. In fact Heretic 2 works better now (but still not playable) for me than it did with OS4.1 beta on Sam440.
<b>Freespace</b> freezes at the "loading" screen on both the A1 and Sam.
<b>Prboom</b> works on both the A1 and Sam (for some reason doesn't work from AmiDock on the A1.)
<b>Quake</b> stops at a black screen on both the A1 and Sam.
<b>QuakeII</b> used to work fine on the A1; now comes up with a 'vidplay: unknown command' error. On the Sam nothing happens and it eventually locks up the system totally.
<b>HereticII</b> GR's on both the A1 and Sam.
I haven't been able to find a place to buy Shogo and Wipeout so that I can give them a try.

IIRC, HereticII installed with no problems on the Sam; Freespace got part way through before it failed (I ended up using Envoy to copy my Freespace install over from the A1.)

The results I got were with the A1 having the ixemul.library and the Sam without. Since the results were pretty much the same on both machines I figured copying over the ixemul.library to the Sam wasn't going to change anything and it didn't. So it appears the ixemul.library isn't called upon anymore.
Update:
Re-downloaded the QuakeII update and applied it to the Sam. The game now runs but so slowly as to be totaly unplayable. Might as well just lock up from the start...

That was the one that froze up totaly before I reinstalled the Hyperion update which does run, but like molasses.
At any rate the final score so far:
Both prboom and QuakeII run, although as I said QuakeII runs very slowly on my Sam. Freespace, which use to run fine under OS4 Final, now freezes on the 'loading' screen. And HereticII now GR's after finding the CD. I think I'll try installing Heretic under 3.0 and copying the directory over to OS4 and see if that makes a difference.

@Valiant I can only report that with OS4.1 Update 2 on my Sam440, the following games run fine, so I suspect some installation/library/configuration issues at your end:
* Quake 3 runs fine, using Capehill's ioQuake port. (As I recall, Hyperion's ancient port simply does not work on OS4.1).
* Quake 2 also runs fine, using Capehill's port.
* Quake 1 runs fine.
BTW, Payback still works (only tested s/w rendering), although joystick controls seem to have stopped working (need to see if I can fix that).
Freespace was working fine under AOS4.0 AFAIR but I should try it again just to see if I am facing the same problem !

After a little playing around I got Quake to work just fine on my Sam, but QuakeII is running very slow so that is probably a configuration problem on my end. I don't have any data files to try Quake 3. And I'd like to try Payback but don't know where I could buy a copy.

Beware that Payback is a little fiddly to get running (probably easier with Update 1/2), but I did post a detailed how-to guide(s). Which reminds me, I need to post a USB joystick bug report for OS4.

Ok I tried it under AOS4.1upd2 and I have the same problem as you : game is stuck at the loading screen, between the first video (hyperion intro) and the second (freespace intro). I deleted my old prefs to start from scratch but it does not help... but it is still working under AOS4.0 !
so another nice game not working ! I do remember hyperion stated to release 3 games (ports) for AOS4.0 : one was a mod Q3, another one was Freespace II and forgot the last one but nothing materialized
