It was a great ANT meeting and happy with my Amiga OS 4.1 final installation. I have a few issues and one being your 'FolderSync2' which I have been using a lot. Since OS 4.1 final when I try to run it I het a window with the following text:
"FolderSync2 will backup the folder "OS4.1:" to "OS4.1_backup:" using the profile "main". WARNING: LastSync files do not match, so they have been ignored. (Unique 1=1c453a54, unique 2=0) WARNING: FolderSync2 ended prematurely, leaving synchronisation in an unfinished state. Could not start synchronisation because of the above 2 WARNINGs. ERROR: Fatal file/dir error cHostDir.makeEntryList(); ExAll() failed"
Any ideas how to resolve this issue?
Another thing that bugs me I can run Filer if I double click on the icon but I used to be able to run it when I double clicked anywhere on the Workbench screen, this no longer works, how do I resolve this?
Thanks in advance.

You probably need to run foldersync asif it was a first time as now "OS4.1:" is totally different to "OS4.1_backup:" and any files foldersync might have left on "OS4.1:" will no longer be there. Only a guess as I've never used it...

It sounds suspiciously like OS4.1 Final changed something in AmigaDOS which has broken FolderSync2. Whether that is an OS4 bug or a FolderSync2 bug I don't know... Also, I am way behind in OS4 updates, so I don't know when I'll be able to reproduce (and thus identify & fix) the problem.
If you are just using FolderSync2 to perform a plain (one-way) backup, rather than a fancy (bi-directional) synchronisation, then I suggest you try this: http://aminet.net/package/disk/bakup/BackUp
Unlike FolderSync2 it has a nice GUI . An additional benefit is that it handles soft-links correctly (while FolderSync2 needs an extra program to achieve that).
Well, ExAll has been deprecated for a long time, although I doubt that's the problem.
Unless OS4 drops support OS3.x compatibility, ExAll MUST work. However, I know there's been a lot of changes on the AmigaDOS side, so accidental breakage isn't impossible.

I tried running one of my sync scripts here and the version of FolderSync2 I have is working.
Strange. That suggests some difference between sicky's system & yours, but without seeing his in person it's difficult to guess what. Could be the filingsystem (although seems unlikely), version of FolderSync2, or how he's using it...
